For small molecules, the only open source structure builder I am aware of is
ghemical (See http://www.uku.fi/~thassine/projects/ghemical/)

Do you mean primary protein sequence data from 3D structures, or 3D 
structures from primary sequence data?  Or do you mean something else 
entirely?
