[BiO BB] Looking for interaction plot with weight

Colleagues:
I am looking for a graph display program that place nodes with the 
distance proportional to the distance given in a matrix. The input is a 
matrix of distances among the nodes.  I appreciate your help. I have 
seen such plots in some bioinformatics publications, but the authors do 
not reveal which programs they have used.
