[Bioclusters] splitting the database and query sequence

Hi All,
       How to split the database and query 
sequences?
  for example,I downloded the formated the 
database and unpacked, I am getting ten files, 
in that two file with .nsd .nsq is the huge
value, in this case how to format and which 
files? and how to split the query sequence?

sorry if it is too basic!
