You can either setup a php to script to get a .txt with your data (you define the format) 
and that queries the website for all the protein's information that are on the .txt and 
assembles it all to deliver you the results of all of those, or do a perl script.

That's a perl script run on the server, and somehow, I don't know if it would run ok if you 
tried it on your machine. I don't think the code is available, but I may be wrong.
