I guess choice of language also depends on the kind of work one is targeting. I mean, if one is looking for biological data analysis, machine learning algorithm applications and other related stuffs, MATLAB or R should be sufficient.

I'm a Python and C++ person, myself. Python for CGI works OK, though slower than Perl on some executables.<br><br>I know some groups at the Broad Institute who are working a lot with Jython as well.<br><br>As an aside, on the comment about "loose" programming languages in bioinformatics -- I met a guy at Proctor & Gamble who was doing bioinformatics with FORTRAN. :)
