[BiO BB] java library for mass spec

Hello,

does anyone know a good java library for manipulation of Mass
Spectrometry data?

I have found "ProteomeCommons.org IO Framework 6.0" but
the documentation is poor and I'am having some unexpected difficult to
read a raw MS file.
