[Biodevelopers] Suffix-trees

 Has anyone done anything with compact suffix-trees for
 indexing?  What do people think about them?  I haven't
 seen a lot in the literature, and implementation seems
 really problematic.  I'm wondering if the potential
 for straight indexing would not allow us to move away
 from a lot of the subsitution-matrix tools that are
 out there.  Just looking for feedback.
