I'm not sure if this is the type of thing you are looking for or not,  but
have you tried  looking at Interpro:

http://www.ebi.ac.uk/interpro/

I attended a course on interpro last year where they showed us the
relational model they used. I couldn't find this kind of documentation on
their site, but they do have an email address you could contact to see if
their models/schemas are available.
