Hello James,
You can get a program called dotplot at:
http://www.ikbar.org/GMS6014/downloads.htm

Or as part of a package called 'all-in-One' at:
http://134.99.88.55/aio/

Or you can use dotter from the karolinska institute at:
http://www.cgr.ki.se/cgr/groups/sonnhammer/Dotter.html


I'm sure there are others, but these are some I am aware of.
