Accelrys offers their DS Viewer free, for both MS Windows and Linux 
platforms. They've just announced the latest release.
You just need to register at their website and you can download the 
software.

I am currently planning to run protein 3d strcutre comparison calculations 
in a cluster or grid environemnt. Could any one recommend the data 
strcture and visualization software for results of the comparison?
