Once upon a time, I experienced a similar problem with NCBI BLAST on an 
Alpha.  It turned out to be an underflow exception which only triggered 
on a particular pair of sequences.

I have no idea what's going on with your search, but depending on your 
hardware, you might try compiling with the appropriate flags to round 
off underflows rather than crash.
