[BiO BB] aligment of large sequences

A really easy and powerfull tool is ACT (artemis comparison tool) available 
from the Sanger web site. It takes whole genome sequences, ideally from the 
EBI(rather then NCBI) website and graphically aligns 2 or more genomes, 
clearly highlighting areas of conserved synteny or deletions etc....
